This happen to us last year and it was a complete pain to find where the water was going. We would fill the pond and it would appear to be fine for a day or two and then just boom over night it would be all most dry. Here is what I did to find the leaks. Turn off your pump. Clean out the pond try to get most of the grim and dirt out of the pond. Then let things settle wait for the water to clear. once your pond is still and you can see to the bottom take a class of milk and if you have an Idea of where you think the leak is pour very gently a small amount of milk in that area and watch where the milk goes. With any luck the leak will revile its self by the milk traveling to the leaking liner. Then you can choose the method you want to repair the liner.

If its a small hole between 0 to 3/4 of an inch you can use a liner patch kit that you can find at your local supply and hardware store in most cities. or online (Here is a link to one of the popular repair kits from Amazon.com)
